SAP BW plugin

HI, we have been using SAP BAPI plugin just found that we have licences for SAP BW plugin not the SAP BAPI, Can we call BAPI from SAP BW stage or is there any work around to extract SAP R/3 table data using SAP BW stage

No.

You'll need a licence for the SAP R3 PACK.

If you made some mistake, check with IBM ASAP in case you need to swtich licenses. If you wait too long, it becomes your mistake and they're not likely to fix the mistake by trading licenses around.
