My datastage server has NLS installed.
I would like to know if there is any way to disable NLS for a specific Project.

No, you cannot turn NLS on/off at a project level in DataStage.

NLS enabling requires re-install of datastage similarly NLS disabling requires re-install of datastage

Setting the project default map to NONE gets close to "disabling" NLS in the project.

I tried to set the default map name ( Parallel Maps) to None from ISO-8859-1 and i got the below error.
FATAL ERROR (APT_CharsetConverterRep::initConv()): NONE is not a valid codepage.

OK, then try one of the simple ASCII maps.
