When we can have 'Delete' while using Change capture stage. If a record is deleted from 'Before' and it is not there 'After', that record simply doesn't get a place in output (which has 'after' and change code).

Investigate use of the Compare or Difference stage types, and differently named columns on their inputs. By this means you can capture the "deleted" records. You can not do so with the Change Capture stage because, as you observe, it only outputs the "After" data set changes. This can be re-applied to the "Before" data set using a Change Apply stage.
