Merge Stage

Can we use Merge stage with cobol files....From the PDF it says data sets ..Is some body tried using that...

I think you can use them. In the PDF it is specified DataSets but you can use flat file, DB also.
I haven't failed, I've found 10,000 ways that don't work.

Yes you can use the merge stage for complex flat files.

Every stage in a parallel job works only with the virtual Data Sets associated with its links*. What's on the other end of that link is totally irrelevant, provided that the rows match the record schema.

Look at the generated osh and the score to see this happening.

* (With the single exception, naturally, of sparse lookups.)

ie., the data in Cobol file (CFF stage) that you use will also be converted into a virtual dataset before you Merge stage.
Impossible doesn't mean 'it is not possible' actually means... 'NOBODY HAS DONE IT SO FAR'
