When I create a new Project in 9.1 environment I see that many directories like
RT_CONFIG651 RT_SC35 RT_STATUS83
RT_BP13.O RT_BP555 RT_CONFIG652 RT_SC36 RT_STATUS84
RT_BP14 RT_BP555.O RT_CONFIG653 RT_SC37 RT_STATUS85
RT_BP140 RT_BP556 RT_CONFIG654 RT_SC38 RT_STATUS86
RT_BP140.O RT_BP556.O RT_CONFIG655 RT_SC39 RT_STATUS87
RT_BP141 RT_BP557 RT_CONFIG656 RT_SC4 RT_STATUS88
RT_BP141.O RT_BP557.O RT_CONFIG657 RT_SC40 RT_STATUS89
RT_BP142 RT_BP558 RT_CONFIG658
gets created automatically.
Is this Correct? These directories are occupying a lot of space. Will there be any problem if I zip them and keep it in the same location.

Altering those files would definitely cause problems. Those are the job designs and associated files. A newly created project takes about 65 MB only. Job designs don't require a lot of space.
If you have one or more jobs with a huge number of warnings in the job log, those can consume a lot of space. If that is the case then fix the job designs to prevent the warnings and clear the job log.

Just as a quick point of clarification - those are not from creating a new (as in empty) project. Each of those are directories created when you import jobs into the project, each job creates several directories with the same associated internal job number at the end of each name.
And as noted, nothing about them takes "a lot of space" except for the RT_LOGnnn directories where the job logs are stored and that would only come from running the jobs.
