I changed configuration file (from one node to two nodes) and it solved this issue. Now all Qsmatchsetid values in duplicates are present in master records.
Please note that there is no change in number of records. I'm getting same number of duplicate and same number of master records.

IBM support group has also confirmed that there is a limitation within Windows which stops users that are not apart of the administrator group from using this service.

I double checked and my user has full access on AT.exe file. One of the windows forum says that user should be in 'Admin' or 'Backup Operators group' to be able to schedule any task in windows. yes. I_DS_STAGETYPES exist in this project.
