job control does not change on recompiling the job sequence
But what exactly the change you make and what is that not been refelcted. Try to recomile the main sequence. Also do a Force compile in the current job. Else, You may need to Reindex you project. That sounds like a very odd problem. If you make your sequence changes in the designer and compile it, then look at your job control tab do you see the new/modified stages?
